New Publication and Scientific Achievement: Türkiye’s First Multiple Sequence Alignment Algorithm, BioMatics 1.0
BioMatics 1.0, developed under the leadership of Prof. Dr. Orkide Coşkuner Weber, Head of the Department of Computer Engineering, has entered the international scientific literature as Türkiye’s first multiple sequence alignment (MSA) algorithm.
The study, entitled “BioMatics 1.0: A Wasserstein Distance Approach for Next-Generation Multiple Sequence Alignment,” was conducted by Prof. Dr. Orkide Coşkuner Weber, Yusuf Emre Ari, Yildiray Efe Berberoglu, and Prof. Dr. Vladimir N. Uversky and published in the international journal Proteins: Structure, Function, and Bioinformatics.
BioMatics 1.0 introduces a novel approach to the multiple sequence alignment problem, which plays a fundamental role in investigating the evolutionary relationships, structures, and functions of proteins. Unlike conventional score-based methods, the algorithm utilizes optimal transport principles and the Wasserstein distance. It also employs entropy-adaptive gap penalties to improve alignment accuracy in variable and weakly conserved regions.
Comparative benchmark evaluations demonstrated that BioMatics 1.0 outperformed widely used multiple sequence alignment tools in Column Score (CS) accuracy while achieving competitive results in terms of the Sum-of-Pairs Score (SPS).
